On the Clean Tables tab, all of the items EXCEPT Clean Keywords should run very quickly and a timeout should never be an issue. However, Clean Keywords can be time consuming. Having it work by exporting as 8859-1 sounds rather weird, BUT --- If the import is also iso-8859-1 (and you are unable to change it), then it does make sense in a weird way.
